need some advance mem advice Please

i have two main systems a 45g with 30g sump/fuge70 percent full, and a 100g that doesn't have my sump tied in yet, it will have a 40 or 50g sump/fuge, My question i added more arag substrate to my 45 and put new substrate in 100g i ran lights too much an got algae in my 100g an a little in my 40+g im seeding 100g but dont want the rock to be covered in algae, should i pull all the live rock and put it in a tank with heater an pump an flow then cover it from light??, ive cut back the light on both displays alot an increased water flow, i dont want to kill the live rock an any life on it just the algae will the green an red go away if left in the dark, any solid direction would help thank you for your time, p. s. ive done excessive water changes and thats really hard on me the times i dont have help

yes it got new substrate about 5 or 6 weeks back it did a couple of short cycles picked up green, red, an diatom, then stopped i use live rock i had fm my other tank thats been season for yrs got it fm a big tank, i got stronger lights on both tanks an had been running them to long, in short ive got timmers for my lights an stop over feeding just need to know if i put the bulk of the rock in a tank in the dark will my rock still be algae stained and will no light be ok for the starfish an crabs, i left a few big pieces in the 100gal cut back the light an added more flow hopefully the 100g will go thew a big cycle like my 40 did

i know most the mistakes i made on the 100g, no sump yet not enough flow, too much light an a bit of over feeding both, coral with coral frenzy, an my clowns just try to get a plan on how to fix it, i cut back on the lights an food, turned up the flow an did about a 35g water change, now how to fix my rock or just let it be as i know my tank will probably short cycle again hmm guess ill take a couple of pic and put them up

One note I will give is if your tank is under a year old, you are going to have some algae. It's unavoidable and in the early stages not only is it no indication anything at all is wrong, but to be downright expected. Just keep that in mind. As rock and sand mature and form different balances of bacteria, microscopic and small crustaceans, biofilm, sponge life, etc...various levels of algae will cover the rock. It's normal to get a nasty cyano, green hair, dinoflagellates, red turf blooms. With careful cleanup crew selection and diligent husbandry, it'll clear up and coraline will begin to grow as well as sponges and what not.
